Brad,
Try the oldest method in the book, bleach. Even though you removed the  
liner, it seems that you have not found the exact location of the soiled water.  
Keep looking. Most trunks have a weep hole to allow water to escape. This water  
could come out the bottom of the trunk and literally cover the entire 
underside  of your vehicle. Try a car wash.
